Can one invoice cover many trips for the same client?

Yes. Add a line for each trip or shipment, with a reference and rate, and issue it as a standard tax invoice. Under Phase 2 it is cleared by ZATCA before it is sent to the client, and the invoice shows the open balance after each payment.

How do I show VAT on international and domestic legs?

Give each leg its own line and choose the tax category that applies: zero-rated for qualifying international transport, 15% for domestic legs. Fatooraz totals each category separately in VAT reports. Confirm the treatment of your routes with your tax adviser.

A client disputes a delivery after I invoiced it. What now?
